4.1FE BR: reversed Amiga and Alt keys

Hardware:
X1000 2Gb RAM
Radeon HD6950 (MSI R6950 twin Frozer II)

OS:
Clean OS4.1FinalEdition

Symptom:
When the keyboard is not detected at boot, unplugging and plugging it back makes the OS detect it but Alt and Amiga keys are reversed.
Edit: I got the keys reversed after a coldboot, without unplugging the keyboard.
For example, RAmiga T does nothing and RAlt selects all the icons, Ctrl+LAlt+RAlt does a warmboot and Ctrl+LAmiga+RAmiga does a coldboot.
- warmbooting does not eliminate the problem,
- unplugging the keyboard does not eliminate the problem,
- coldbooting and having the keyboard detected at boot eliminates the problem.
- reversing keys through Input Prefs works
- keymap_swapaltamiga is off in CFE
- 4.1U6 never has this reversed keys problem

There is now a setting at the bottom of 'SYS:Prefs/Input Prefs' window for controlling Alt/Amiga keys. Have you tried changing that setting?

The problem is, each time I power the X1000, I have to check first if the keys are reversed or not. If they were always reversed, fine, I would change the settings, but it's random.
I'll check if Input Prefs can help.

Edit: I just had the problem, and effectively, using Input Prefs allows me to get back the right keys without the need for a coldboot.
But the problem remains, my Alt and Amiga keys are not stable from one coldboot to another.
