Hi all,
Thanks for the update guys, okay here is some initial feedback from me regarding this update.
Using AmigaOne keyboard and mouse here from AmigaKit.
* Sometimes when booting the keyboard isn't found also sometimes the mouse wheel isn't recognised.

A bit more info might help Hyperion:
* Are they plugged directly into the USB ports, or via a hub?
* Are you using the built-in USB ports or a USB card?

Wow! Thanks Chris for tips. Sam460ex has two USB and 2 internal USB. One of internal port is OK - mouse plugged into this port start work with mouse scroll button!

Sorry - I lost my scroll mouse button after restarting system. I found that now working other port... Hmmm Tips: search for working port - it must exist!!! If you found one - never turn off your sam460ex!!!

^.^
I never said so that means standard USB ports does it not? In particular mouse plugged in front facet, keyboard in the rear of the unit.

You've obviously never had to deal with remotely solving end-user problems... If they haven't mentioned something (however obvious) then 50% chance they've done it wrong

or at least not the way you expect.
And if you ARE an end-user reporting problems, then it helps to mention as much detail as possible, no matter that it might seem "obvious" or "pointless". Some small detail might turn out to be important. The stereotypical end-user report of "It doesn't work" is unlikely to result in any useful suggestions!

Your 'solution' is not viable - its a workaround to a problem that shouldn't exist.
Today it took me 4 resets, 1 complete power off and removing the mouse from the front facet (during appearance of boot screen) in order to force AmigaOS to realise I have an AmigaOne keyboard and mouse attached and even then the middle mouse button doesn't even work!
EDIT: It then took me another 2 further cold boots to get the middle mouse button to scroll! Thats 7 reboots in total in order to get everything working correctly as it did in Update 2.
Steven, this needs looking into big-time.

Instead of rebooting, did you try to unplug and then plug again the mouse and the keyboard to see if it makes any differences or if USB subsystem displays an error message of some kind?
