Have you stripped the X down yet (down to one ram aswell)?
You could try a battery change.
You could even try to use another PSU (with a stripped system you could even try a weaker one, just for the sake of testing)
I haven't given up. Again thanks to everyone who has offered very helpful suggestions and encouragement.
Update on what I have tested since the last time I posted here. Summary - still have the same issue.
I stripped the X down to the motherboard and one ram stick as suggested - no change. Rescue and normal mode tested.
I bought a brand new CR2032 battery today and fitted it in the X1000 - no change. Rescue and normal mode tested.
I took my fully working Thermaltake 875W PC PSU from my Core i7 PC (only other PSU I can use) today and connected to the X1000 bypassing the original PSU entirely to power the motherboard - no change. Rescue and normal mode tested.

Original PSU reinstated and tested - no change. Rescue and Normal mode tested.
I also removed the CF card and tested - no change. Rescue and Normal mode tested.
For all tests I had the null modem serial cable connected to the Mac (115200, 8N1 and no checksums, no RTS/CTS and no XON/XOFF Set) and checking for any data output - no data outputted.
Still have the same 4 LED appear on the motherboard through all the tests above. I think we can discount the PSU, CF and battery at this point.
What else can I do? I would like to know how the LED2 error (that apparently shouldn't be lit) can be fixed? Swapping PSU didn't help..
I have taken some close up photos of the x1000 motherboard in case there is anything obvious that I have missed, or maybe someone can spot something not right. Links here - note the hotglue in places was put there by Amigakit for transport to AU, not by me:

@Tonyw - thanks very much for your offer, very kind. I think I want to exhaust what I can do here locally first and then look at the next steps. It is good to know that you are willing to help me out when we reach that stage - I suspect it is not far away as I have run out of things to try...I am exhausted from spending most of the Easter weekend and this week troubleshooting it and trying things.
I hope we can quickly find a solution as I really want my X1000 back and working.
