In my X5000/20 i have 2 PCIe->PCI->SATA controllers which work (although a slow solution) - in case of X5000/40 the MediaToolbox does not list sii3512ide.device as an option (it is enabled in the Kicklayout file) - any suggestions? Is this device no longer supported?

I'm not sure, but I think it should be supported.
I have a 3112 in mine, working just fine.
Do you have a serial link set up, so you can check the serial output when booting? Any error messages relating to the 3512 in there?

Is it directly set into the PCI slot?
I do not have a serial link-up - but I just ordered one - meantime I'll see if I can resolve the problem without it.....

Do check your Kickstart/ drawer to make sure that the file "sii3512ide.device.kmod" is there. It also has to be included in the Kicklayout file - you should have a line saying:
"MODULE sii3512ide.device.kmod"
"MODULE sii3512ide.device.kmod"
