OS 3.1.4(.1), screenmodes and system time

With OS 3.1.4, it appears that system time on certain hardware ends up depending on active screenmode, and that one "amiga minute" is only 60 real life seconds for PAL modes, and with NTSC modes one "amiga minute" is closer to 52 real life seconds or so, system time running much too fast.

So, what is the difference in system time implementations on OS 3.1.4 compared to OS 3.1?
Under what conditions does system time rely on screenmodes, and how can one avoid this?
