I don't remember this problem happening when I was using Radeon 9200. (But I can't be 100% sure.) But now I'm using Radeon 7000 and it happens from time to time.

The SE has some nasty hardware faults which may not even be the same between boards.
That explains a lot.

If I boot with the new sii0680ide.device from Update 3 (53.8, 16.1.2011) then it hangs after Kickstart modules are loaded and the boot splash is displayed. On serial debug output there's irq_wait timed out, lba28 read error 255 and eventually timeout, all this multiple times. If I replace sii0680ide...

The problem with A1-SE and AmigaOS 4.1 is USB. You have to modify the ISO image of the installation CD before burning it onto a CD. Comment out all lines related to USB from both Kickstart/Kicklayout and S/Startup-sequence files.
