Sounds like it could still also be be a video card issue.
I had the same resolution limits with my defective card.
Try the GFXbench2d program again with the 16 bit and 32 bit screen options after booting with the 8 bit screen and see if it finishes ok.

Another thing may be the dual graphics card setup from Acube .

Your issue may have something to do with the uboot settings for using a PCI Graphics card in a Sam 440ep. You might be able get Acube's help here.

Sounds like your hardware is ok.

What I would suggest at this point is a clean install again up to Update 2. play around with this for a while including screenmodes.
Once this seems ok then install update 3.

Another test you can try is to boot from the Amiga OS4 update 1 cd and run Hans de Ruiters's GFXbench2d benchmark with the highest screen resolution.
If you have a problem with your graphics card by the last test it should crash or reset the computer. It did so with my 2 faulty Radeon 9250's .

My screens from update 2 work ok.
I ended up installing update 3 on my original update 2 system partition instead of doing a clean install.
everything has worked well after I changed my defective graphcs card.
