Managed to get Dual Graphics cards working under Linux and have the X5000 boot ok under AmigaOS 4.1FE update 1.
The Second Graphics card may have to have less than 1GB of ram. Possibly also less than 512MB . or thhe other device in the pciex or pci slots may not function.
Tested with cards with 256M. Have not tested a 51B card yet. May retest with a 1GB card also as I now have a SoundBlaster Live installed.
Works with a PCI Radeon 9250 or Pciex1 card. Also a pciex16 card via a PCI to pciex16 adapter (Slower Option).
Have full 3D acceleration under Linux and plus a RadeonHD SI card under AMIGAOS 4.1

So Working Radeon FireMV 2250 256MB pciex1 as second video card in pciex1 slot under Linux.
Card is RV516 so only does OpenGl 2.1 .
Games like SuperTuxKart need OpenGl 3.1 or better to work properly.
Next up to test a FireMV 2260 256MB pciex1 which does OpenGl 3.3 .

To prevent Xorg from crashing with both an older card and a Radeon GCN 1.0 installed with newer versions of Mesa after 17.07
rename /usr/lib/xorg/modules/libglamoregl.so to /usr/lib/xorg/modules/libglamoregl.so.bak .
also /etc/X11/xorg.conf can be removed or renamed to /etc/X11/xorg.conf.bak .
This allows the Xorg server to automatically handle the configuration .
Glamor does not load and the Radeon SI card is basically disabled by this and glamor does not load and cause any problems.

Caveats thus far:

Only sound card options that I got to work under Amigaos 4.1 with the dual graphics card pciex1 combo are either a PCI Sound Blaster Live or a pciex1 Envy24ht card. CMI 8738 PCI cards wont work (Even ones that work ok with a single graphics card configuration).
Only 1 PCI slot seems usable at a time. (Tested ok only with the Sound Blaster so don't know if a PCI SATA cards will work as the single PCI card).

Radeon HD3470 would not work with a PCI to PCIEx16 adapter.
Have to try with a powered PCIex1 to PCIex16 cable .
A Radeon HD6570 worked with the PCI to PCIEx16 adapter but has 1 GB ram which causes some of the other devices not to function and crashes AmigaOS 4.1 on booting into workbench.

Update :

256Mb on the second Video card seems to be the maximum memory that allows a working system under both Linux and AMIGAOS 4.1 .
The powered pciex1 to pciex16 cable did not work for me.
An ATI FirePro 2260 pciex1 card works in a pciex1 slot the primary video card under Linux.

The Radeon R7-250 (Verde) card is the functioning video card under AmigaOS 4.1 .

So working pciex1 256mb cards

X5000 configuration information .

Full 3D GPU acceleration under both AmigaOS 4.1 and Linux up to supported levels under both OS'es.
Open Gl 3.3 capabilities under Linux so 3D games run including Christian's Supertuxkart-0.8-1-2 version, Caseycullen's Xonotic version and Torcs.

PCIEx16 = Radeon R7-250 (verde) Graphics Card
PCIEX4 = Empty (Blocked by video Card)
PCIEX1 = SATA 3 Controller (Marvel 88SE9215 chipset) for Linux Hard Drive
PCIEX1 = TP-Link Gigabit Ethernet PCI-Express Network Adapter (TG-3468) works under both OS'es
PCIEX1 = ATI FirePro 2260 Graphics Card (Does not function under AmigaOS 4.1FE)
PCI = Empty
PCI = SoundBlaster LIve! ( Does not Function under Linux)

Linux sound via external USB sound card . AmigaOS 4.1FE sound via the SoundBlaster Live!

Still room for more experimentation. :D
You could try to swap the positions of the pciex1 sound card and the pciex1 ethernet card .
The only card that I have that works ok under both AmigaOS 4,1 and Linux in the PCI slot is a SoundBlaster Live.
Of course it will not function under Linux if more than 3.5GB of ram is enabled .
Don't know how MorphOS 3.1 will react to 2 graphics cards.
Also the question of if the pciex1 Envyht sound card is supported .
If Morphos 3.10 can handle the dual video cards and not be affected by the other cards then
my config with the PCI SoundBlaster Live! and a SATA 3 pciex1 Marvel 88SE9215 chipset controller for the Linux drives may be the most flexible depending on what hard drive options Morphos 3.10 will boot with.

HDMI Audio is working via the ATI FirePro 2260.
As I opted for the ATI FirePro 2260 model with Display port to DVI adapters I had to use a HDMI to DVI adapter as well .

I also got a Radeon HD3470 256mb to work via a PCIe to PCI adapter but the bandwidth is not as good as the PCIex1 cards.
You can see the difference during video playback.
